Noob question for the T989D. Can't bootup anymore

I had not used my phone for about 2 years. The last time I used it I had problems with it not being able to mount the E:\. I think the ROM I loaded onto it 3 years ago had me partition/format the internal sd card in an unusual way. Today, I was trying to fix it as I'm planning a trip and will need this phone. I came across 1 post that said to take my external SD card out of the T989D and format it on the computer. But this did not resolve the problem. Unfortunately, I thought I should upgrade it to Cyanogen 13. I followed the instructions to change the partition size of the internal SD by loading the pit file using Odin. This did not help my situation as now when the phone boots up, I get the jellybean X splash screen, it does looks like it progressing but then after a few minutes reboots and does the jellybean splash screen. again. If I follow the instructions on restoring back to stock, will it resolve my problem ? I'm worried that my internal SD card may have been formated/partitioned/encrypted which might make return to stock impossible ?
